I'm not sure exactly how it works, but yeah, there are a lot of erroneous furigana placements, and jukujikun like あした are especially prone to being aligned weird. I would say just don't read anything into how things are aligned on jukujikun.

The furigana alignment is automated, but the algorithm isn't very good. It's something I want to improve.

Kanji Reading for multiple-kanji words
I have noticed that in Jisho, for example, 明日 has あ above 明 and した above 日. Is that manually tagged, processed automatically, or is it from some source? I have checked JMDict and KANJIDIC and I don't believe I saw this information in either of them.
